Insects you can track down and kill, or poison. Rodents, also.
Molds and fungi? Bacteria? Block them from ever getting into your habitat?

Yes, but it would be like a clean-room or operating theatre type thing. You
change your clothes on the way in, vacuum yourself, spray with disinfectant
and wear a hair net.
That's how these places work on Earth, pretty sure it would be the same on
a habitat. The risks are lower in a habitat, because the winds can't carry
stuff in, but for any large habitat, they're not that much lower because
humans unwittingly move things around all the time. Think: Hawaii but where
you can actually physically separate the food and air production from the
people.
I mean, yes you can sterilise afterwards if something goes wrong, but you
really don't want to have to; it's expensive.

You have to be a bit careful; you don't want to permit anything nasty getting from the living space into the life support; fungi, viruses, insects, bacteria, rodents, seeds, pollen really nothing should go between the two.
It's easy to think that the living space will be antiseptic, but it really won't. Provided people go between habitats, they can easily carry unwanted passengers around.
CO2 can be dissolved in water, and pumped around like that. You'll probably want to momentarily heat the gas up to well over 100C to sterilise it in between.
